Currently having this issue also. Have tried restarting, using different weapons, everything I can think of. Running Sactuary Onslaught, with a fully leveled primary and frame, with unranked secondary and melee weapons, I can do as many zones as I want using both frame abilities and (mostly) the primary (with no lens) for kills and getting hundreds of thousands worth of affinity, the unranked weapons will get all of maybe 800 something affinity, if that. I have repeated that process with an unranked frame, and using the same primary weapon, along with the unranked other two, the frame gets max ranked in just a few zones (I have an affinity booster active) and still the unranked weapons get no affinity. Any fix found for this yet? Or is this just something that I need to wait to iron itself out, because its been going on for a few days now.
