How can I make this exodia contagion setup do more damage.

You might have too much heavy attack windup speed. I think the heavy attack bonuses don't apply if the projectile hits after the heavy attack animation is finished. Eclipse is rather inconsistent so check your buff icons to see if you're getting the full damage buff and not the defensive buff.
