I'm having the same issue, but in my case it only does it when re-selecting items that have been placed in tight spaces or near many other decorations.
*EDIT* here is a video of me comparing the difference between an item that has been duplicated and one that has been spawned through the menu. Please note that my rotation/grid snapping is set to 45 degrees throughout most of the video.

Foreword: When we started decorating our Dojo, we felt it best to focus more on making the rooms have a realistic purpose in a space station. True to our clan name, most of our Dojo uses mainly Orokin decorations, although it is not uncommon for certain room to stray from this theme. A good few of these rooms were meticulously decorated in order to tell a visual story for visitors to find and experience.

Our Dojo is heavily influenced by Greco-Roman Architecture mixed with a bit of Orokin Flair. Also our Dojo was designed to appear as if it were built within an asteroid or a fragment of Lua and all of our out-of-map areas will reflect this.
