You might have accidentally enabled the filter on your mods, a feature that only shows you certain mods while you're in your modding station. Great when you're having trouble finding what you want, not so much when you activate it by accident. The next time you enter your modding station, please click the right stick. That should bring up a menu that says "Filter Mods". All of your options should be turned to "Show All" or "Universal" for the last option. If they aren't, please change your options to copy that, then press the button that says "Confirm" at the bottom of your screen. That should fix it and you should be able to see all your mods.
