My missing achievements:

 

Right tool for the job (Not on steam but  have it in-game)

 

Angel and Death (Not on Steam or in-game)

 

Pride of the Lotus (Not in-game)

 

Scientist (Not on steam or in-game)

 

Pole weapon proficiency 1/2/3 (Not on steam or in-game

 

Side note: Cheater of death (1000 revives) activated for me on steam but not in game, but i'm not supposed to have it as I only have about 860 revives.

- Angel of Death (not unlocked in Steam and in-game).

  Tried Void Exterminate mission, got +180 kills, didn't unlock

  Tried Infested Survival, got +120 kills, didn't unlock

 

- Blade Mastery III (not unlocked in Steam or in-game)

  I got Mastery 1 and 2 when I was leveling Lecta. I think it doesn't unlock if you level up from end of mission bonus xp because I didn't get Mastery 2  when I got lvl 20 from bonus xp, I got it at lvl 21.

 

- The Right Tool for the Job (not unlocked in Steam, unlocked in-game)

  I have the challenge for 2, 5 and 10 Warframes unlocked in-game but only the achievements for 2 and 10 Warframes in Steam.

 

- Brawler Mastery I, II and III (not unlocked in Steam and in-game).

   I have maxed Ankyros, Furax, Kogake and Obex. Codex shows the star on them, challenge progression in-game shows 0/3.

 

- Dagger Mastery I, II and III (not unlocked in Steam and in-game).

  I have maxed Ceramic Dagger, Dark Dagger, Ether Daggers (does this count?) and Heat Dagger. Codex shows the star on them, challenge progression in-game shows 1/3.

 

- Pole Weapon Proficiency I, II, III. (not unlocked in Steam and in-game).

  I have the Mastery achievement and challenge but these won't unlock.

 

- Scientist (not unlocked in Steam, unlocked in-game).

  This one's weird. I have this unlocked in-game and it does show unlocked in Steam on the client but isn't unlocked on my community page. Could be Steam's fault, I don't know. Shows 13/20 on Steam's achievement progression.

Angel of Death (Does not work at all)

Bow Mastery III

Brawler Mastery I-II

Dagger Mastery I

Pole Weapon Mastery I-II

Pole Weapon Proficiency I-II-III

Pride of the Lotus (It counts ingame but I have over 100 hours already anyway)

Sentinel Mastery I-II-III (It counts only one but I already maxed 3 sentinels)

The Right Tool for the Job (Got it ingame, can't see it on steam, also the 10 version one seems to count the ones in your inventory [maybe this one too?), not the ones you already maxed.

Also Cheater of Death activated in Steam, but not in-game.  Thing is, I shouldn't have it at all, as the stats only records me as having ~900 revives

Also, Brawler Mastery III should read 1/3 as I have ranked Ankyros to 30, yet it says 0/3. Brawler I and II are correct, however.

And I prematurely unlocked Sentinel Mastery 2/3. They unlocked when I got Sentinel Mastery 1

On steam I prematurely unlocked Cheater of Death

 

Not sure if I should post this here but I leveled up my Burst Laser and Laser Rifle (Sentinel Weapons) to 30 but they don't have a star in the codex. This happened because they weren't in my inventory when the codex was introduced. My other sentinel weapons do show up.

amm... actually this its a little "bothering"... posting here, and sending a ticket just for the achievements... why just upgrade in some way all the accounts to fix that? i imagine for you Devs also its bothering cheking account for account..

Angel of death (killing over 100 enemies in one mission, not unlocking at all)

 

Right tool for the job (unlocked in game, but not reported to steam, already have Each tool with it's own purpose)

 

Pride of the lotus (playtime on steam and in-game shows me at 135+ hours, challenge menu shows me at around 12 hours, this one unlocked itself on steam immediately, but not in-game)

 

Cheater of Death(unlocked on steam immediately but shouldn't have since i only have about 437 revives logged in game as of this post)

 

Scientist(not sure if this is supposed to be retroactive or not, but there's also a mild de-sync between it's progress in-game and on steam. as of this post my progress in-game is 16/20, but steam only has it at 13/20.)

Dagger Mastery ( 1, 2 and 3 ) arent counting my Fang and Fang Prime leveled to 30.

Heavy Weapon Mastery (1, 2 and 3 ) arent counting my Gram and Galatine leveled to 30.
