You have A, B, C mod configs. Plus you can always change your mods.

 

But if you want different polarities than sure. Everything's gonna be okay

You can have as many copies of any weapon as you want. They count as completely separate objects.

You can have as much boltor primes as you like...

U14 will let you have more mod configs and even name each one

Yes, as stated, and you can also do it with frames.

 

I have multiple copies of a few frames in order to have different polarity setups. Especially auras.
