You only get +standing points when you wear a syndicates' sigil, however, every syndicate faction has an enemy for which you will get -standing points. Reputation increase/decrease only happens based on what Sigil you have equipped during a mission. Initiating all six doesn't do anything more than initiating just one Syndicate. Supporting a Syndicate and gaining +1 rep for it means -1 to its enemy, and -1/2 for its opposition.EDIT: Also +1/2 for its allied syndicate.
