I personally believe that the first thing that should be done is that there should be a +50% credit reward for going through a level undetected, in order to give a reward for stealthing a mission. For example, standard 1000 cred reward+50%=1500 creds, not counting the bonus creds you get in-mission. People would complain that this makes stealth the correct way to play, but given that you can beat most missions in 3-5 minutes with a team of 4 with your rooty-tooty-point-and-shooties, while it usually takes 10-20 minutes of sneaking to beat the same mission (not to mention having to avoid enemies, thus no xp for the kill) balances it out. Obviously, things like multiplayer doors triggering alert and Ash's skills triggering alert should be fixed as soon as humanly possible. But one of the things that really bothers me about stealth is that there is no clear indicator of the level of alert your opponents are in. Almost every single time that I've played stealth and triggered an alert, the enemies stayed in alert even after the alert was lifted. There should be some sort of Alert function which shows you when the ememy is alerted or not, like in the Metal Gear Solid series. I really hope that the devs realize that there is a large and dedicated group of people that would be willing to pay for better stealth gameplay, especially considering the lack of MMOs with stealth gameplay mechanics.
