If there is a way of disabling this, please enlighten me, but seeing how this auto equip occurs randomly after artifact alert missions, I don't think there is a way. And it doesn't even change to the artifact that was rewarded from that alert. If it did change to the artifact that was rewarded from the alert then I might think it was a feature.
