The War Within completion bug

Upon finishing The War Within and drinking the substance, Teshin talked to me and I was put into a loading screen. I was reverted back to the part of the mission where Ordis attempts to purge you and the music is playing in the background. Before leaving the chair room, I paused and used Alt + F4 to close the game, as you cannot abort at that point. Upon logging in again, I was greeted with Teshin's email and the completion popup showed. 

 

I am not sure why this happened, but I was able to find a Steam community post of someone having the exact same issue, except my audio wasn't out of sync.

EDIT: I also just now noticed that I do not have a message from Ordis with the personal quarters segment blueprint.
