Not sure what's causing it.

Seems to happen both in the ship and when on missions.

No idea what's causing it. I've tried disabling DX10 and 11, but that didn't seem to do anything to stop it.

I got a while time ago same problem. Mine was fixed after I move to windows 8.1, and now I'm at windows 10, the problem was only at windows 7 when I tried again... so also can help is need you make sure that ur game is defragmented, and ur power options at control panel is on high perfomance. I hope it's help but for sure mine was solved after I upgrade to windows 8.1 ( I'm currently at windows 10)
