Junctions not finishing?

Maybe this has been covered before but as I read the requirements for the war within,( I'm on ps4 so I know it's a long long ways away), but I figured I'd get started on making sure I have all junctions done.  However , some of the junctions are completing. (No I haven't done them before) , so I finish the objectives, defeat the specter and no button to press to shoot out the rail thingy. Is there a fix or in the future I haven't heard of yet so it doesn't affect being able to do the war within?

Are you sure you haven't done them before? Can you give a screenshot of the junction in question?

It is possible you have already completed them, but the requirement changed later on. That's happened a few times.
