For the people still experiencing this, I found a possible way to fix it is to go into the mission area once more, find random enemies and engage in combat. Worked for me, caused more fighters to spawn outside.

 

Thank you, this helped! I assume the AI count was still too high with the enemies inside the base? DE already stated that AI count is an issue with Railjack.
