Warframe randomly doesn't recognize gamepad if it shuts off automatically

If I leave my controller sitting for too long it shuts itself off, as most wireless controllers do. Most of the time I can just turn it back on and resume playing, but sometimes, seemingly randomly, after turning the controller back on Warframe does not respond to it's inputs, even though the Steam's Big Picture Mode overlay responds as expected. Restarting the game fixes it almost every time. (sometimes it still doesn't work after restarting the game, despite it working in the launcher)
