Mutagen Samples - the grind goes on

I find containers and lockers on Derelicts are the best place to get Mutagen Samples from.  Capture, Exterminate or Maroo's weekly Ayatan mission are super quick and easy and in my experience you'll get about 10 a run if you smash all containers and open all lockers without any looting optimisation.  No boosters, no Nekros/Hydroid/Ivara, just me solo with Rhino, Valkyr or Ember and I'll get a dozen a run.

If I was a solo clan player and didn't have any yet, sure.  As it is I'm in 4 player clan which drops the amount to 1250 each, which is a moot point anyway since we already have Hema researched and I still have loads spare.  10 a run on something as quick as the missions I listed is still considerably better than 4 in a 20 minute/20 wave Survival/Defense run.  Plus that was without specialisation.  A Nekros with Smeeta and Master Thief would no doubt get more.  Also, those Maroo Ayatan runs are something that people might be doing anyway, not as part of a dedicated grind, so it eases up a bit of the pressure.  But sure, brush of my advice and just listen to the people who say it's impossible if you want.

If you're already bringing a pet, why not a Scavenger? Has higher chances to open those lockers than Master Thief.

Frankly, because I'm too impatient for Scavenger.  Master Thief is instant on touching the locker, Scavenger requires waiting.  If you don't mind waiting for it then go for it, as you say, it does give a better chance.
