Mercurus
The Tenno Shogunate would simply be the Tenno antagonists. A large group of these Tenno also went into cryo-stasis only to be awakened my the Grineer. The Lotus would have intel on these Grineer mining operations looking for the enemy of their enemy. Leading up to the weekend event some Grineer sabotage missions will be hinting at the Lotus hiding information from the average Tenno. Destroying the mining equipment is simply to stop the Grineer from developing energy weapons. While this is partially true (the Grineer could acquire energy weapons from their possibly new allies) it certainly isn't the whole truth. The Weekend Event The Lotus comes clean and informs the Tenno under their leadership that the Tenno Shogunate has been awakened. There will be several missions with vastly different objectives. Firstly, making sure that these newly awakened enemies of the Lotus are not making allies with the Grineer or Corpus (not too worried about them allying with the Infested.) These missions involve framing the Grineer and Corpus. If these missions are successful then the Lotus moves into a more offensive position to attempt to completely wipe out this new threat. Following the Event The Tenno Shogunate couldn't be completely wiped out, with as active as the Warframe community is, the Shogunate will not ally with either the Corpus or the Grineer. These Tenno show up on Raid, Capture, and Rescue missions as an opposing group (equal to or less than the number of players) who is also after the artifact or person of interest. Possible Game Play Mode Player vs Player Vs AI Two teams of 4 starting at different locations both attempt to finish certain missions. Players can either choose Lotus or the Shogunate. Missions like Raid, would play very similarly to a capture the flag scenario. If a Tenno falls then he/she drops the artifact. If for some reason the Weekend event is failed, meaning the Grineer or the Corpus have a new powerful ally. The Grineer might end up using Tenno DNA for their cloning operations. Tenno might show up as Grineer heavy units or bosses. Some Grineer units might also get weapon upgrades as their new allies begin sharing technology with them. The Corpus would experience similar perks, however players might also start seeing enemy Tenno running around with shield osprey and Corpus weapons. PsychedelicSnake
It is entirely possible for the Grineer to get control of Tenno cryopods. In fact, it's part of the lore that they can easily get their hands on them. I see potential here. Although, this idea is still rough around the edges here and there. Therefore... +1 Work +1 Potential
MercenaryLord
Well, I thought the Grineer were huge, massive xenophobes, to the point where the Sisters would rather exterminate all Tenno than have a group of superpowered space ninjas under their control. And the Corpus want Tenno to dissect. So they wouldn't be running missions, they'd be autopsy bait. Dunno.

Grineer Xenophobes - Easy work around, all that the Lotus knows is that Grineer want these new Tenno as allies. What the Grineer true motives are perhaps backstabbing their new found allies once the Lotus has been eliminated. Corpus - Not just politics make strange bedfellows, so does war. New orders coming down the chain of command, perhaps a new CEO with a new approach to running Corpus. Needless to say it is bad enough that Stalker is running around assassinating Tenno, the Lotus doesn't need more Tenno allied with their superiorly numbered enemies.
