Yea. If you turn the CD skill on youll see the seconds on the main skill decrease. And the timer starts from spawn.

The term "cooldown" is used incorrectly on the focus chart. The idea of a cooldown usually is it starts primed, then once you use it you have to wait. These are more charge times. They start empty and need to fill up to be used, then they empty back out.

Okay cool, so the "perk" will decrease the charge time (from the beginning of the mission) once purchased and activated in the tree. That makes it worth having then.
