What's the point of magnetizing the ship in Sabotage missions?

What he most likely means is an in-game reason for choosing the magnetic solution over the all-but identical fire solution. 

To answer that, there is no real reason to do it.  When I've used it enemy mobs seem to die more than in coolant or fire situations, meaning more theoretical loot.  However, the bubbles insta-sap your energy, you should already have all the caches before you trigger the hazard, and there are better ways to farm kills.  Add that to it being the most complicated (in terms of back-tracking) and there is no real reason to choose that effect.

I'd say it's because magnetism would mess with the ships electronics pretty badly. Kinda like holding a magnet to a hard drive, except on a very large scale :D

Maybe the lowered gravity would also screw things up a bit like fuel flow or containment devices?

To me it seems like it's more useful than freezing the ship. Freezing you can just thaw it out and the ship would, for the most part, be fine except for some burst pipes or some water in the systems (Which they probably have counter measures for since it's the future and whatnot). Freezing seems more like an inconvenience than a hazard.

It is a ship, magnetizing most likely fries computers, wires and other stuff that is weak to that?

And if done properly, magnetizing a ship can either destroy it by making it implode as everything is pulled towards the magnetized part (requires a bit of power, but okay ) or it can pull other stuff towards the ship to damage it from the outside before damaging the inside?

Anyways, here is the information for magnetizing the ship

 

If the fuel cell is inserted into the coolant station and the reactor reactivated, the player will have to defend the control console as the reactor erodes. After this, the ship will experience lower gravity along with numerous magnetic fields which, when near the field, will pull players toward the bubble and drain them of their energy if they are to touch the bubble. These bubbles can be temporarily destroyed for 12 seconds by weapons that deal Magnetic b Magnetic damage, making them explode and deal Electricity b Electric damage to all nearby units. Similar to the Overheating method, the player will have to unlock the blast door in order to extract. The fuel cell can only be placed in a coolant receptacle that had its cell removed; if the coolant cell was destroyed, the fuel cell cannot be placed in it.
