Raknoid at the end of "Sneaky Sabotage" jumped out of existence making the mission unbeatable

So I was doing the Sneaky Sabotage mission, reached the Raknoid boss and randomly during the fight it performed its jumping animation and disappeared. After that I was not able to finish the mission and had to abort it. 
The boss health bar was still on screen and jumping out of bounds next to the extraction ship did nothing.
