Does A Completely Undetected Spy Run = Higher Chance Of Rare Items?

If I do a spy mission and complete all three vaults without tripping alarms at all, would I have a higher chance at getting a rare item from rewards, than if I did trip the alarms (even if they were tripped and the data retrieved successfully)?

Yep. Rewards are given on the number of vaults hacked successfully. You just miss out on a crapload of affinity if you're caught.

 

You won't get as much affinity and vaults will be harder if you try to storm through them or are careless with stealth, but if you hack all three terminals, your reward pool will be exactly the same, stealthy or not. 

 

Your stealth basically just affects the affinity rewards and vault difficulty.
