Mod Packs... another option is to make them remotely beneficial to purchase. completely removing the 100% trash Mods (Vitality, Serration, Reach, Melee Prowess, yno those Mods) from their Pool, would basically make them premium Transmutation. leave in just the Mods that do something mechanically, rather than only offer a generic Stat Increase.

as for Warframe being able to buy stuff isn't a problem, but rather that many of the things you can buy, are generally inferior to playing the game for half an hour. but they don't have to be that way, they can be something that's acceptable to purchase, with Gameplay still taking the forefront but offering another option.
which is basically what quite a few services that Players have available to them outside of MtX purchases are for anyways. Syndicates, Transmuting, Bounties, Et Cetera - all stand as other forms of obtaining things in the game other than just Enemies dropping them.
