The only part you need any kind of clone/specter for is the 4 buttons at the end.  The rest you can do with empty frame and operator.

That's correct. Operator mode for the switches outside of middle room, then inside Loki + Decoy + specter + focus ability (operator mode will despawn the decoy). Also you actually need Loki for it because Decoy refuses to finish movement on the switch so the only way I found is to make it stand still then switch teleport it to correct position.

I wonder if something is broken with the octavia parts because I haven't found a single part.

I've yet to get an Octavia part myself from the music room puzzle, but I can confirm it does have a chance to appear on spy missions. Also, the puzzle password to unlock the containers is random each time you hit the console, so screenshot/fraps/icam it if you need to.
