Take the side of the infested

With what rationality? We occasionally take the side of the Grineer or the Corpus because they're offering something we want we don't want either to gain enough of an edge to dominate the system. There is no situation where we want the infested to thrive, though. They are a danger to all and they grow and expand so rapidly that even the best efforts to exterminate them merely keep them at bay.

for me the infested have a good effect on the other faction because when they fight against them, they do not search to dominate the origin system. So why not take the side of the infected when the faction become too agressive? Because when we help the corpus or grineer, one faction take an advantage on the other faction. So the infestation may regulate the balance of power. (don't forget that we have also the helminth. An infested in the service of nidus, so that would be possible)

Helminth only serves us because he was made that way. There's no reliable reason as to why we Tenno would ever side with the common infestation. They don't care about balancing conflict, all they want to do is assimilate and destroy. There is no good effect for letting the them win a conflict (and there nothing in it for us). The ONLY way the infestation would work with you is if you become infested yourself, like how (s)Alad was before Second Dream. Until otherwise, there is reasoning with the common infested strains, no working together without your destruction/assimilation.

To answer I will use google trad as that I will have more freedom to write. Certainly taking the part of normal infestations may be impossible both in lore than in practice. But I still believe that one way or another, using the infestation for our purposes would be possible. For example, taking over the helminth, why there would not be as with the ghoul an event that could highlight the helminth such as "corpus / grineer provides a mass invasion at a place" suddenly for avoid them attacking our ally we could move the war home with a series of quests highlighting the helminth that will give new rewards or something. After that it's just the desires of a fan who would like to have a little more content on the helminth and the mysterious hospital bed in his room and with which we can not interact.

The infested DO want to take over the entire origin system, its a molecular virus, it will kill anything in its path in order to spread and survive, that's what all viruses do.

The Helmith is a special type of infested specifically designed by the Orokin to serve Warframes and to make more, it is incapable of spreading unless a squad of Niduses run around like idiots everywhere and infect everything with the cyst, and that wouldn't do anything, we can't genetically modify the Helmith nor the Technocyte anymore because that was Orokin age technology.

Helminth is a different breed to regular infested. A lot less ambitious, and it seems to be in symbiosis with the Tenno. The Tenno ensure its survival and grant it great power, and potentially new genetic information to assimilate, and in turn it provides us with the Warframes (and presumably any infested weapons) we use to do so. Sure, this relationship is partially born of fear for the 'void demons', but Helminth is quite unlike the rest of the Infestation at this point.

The regular Infested has more in common with the Flood. All it desires is to assimilate the entire system, and beyond, if it can. Us fighting alongside it is tantamount to working towards the destruction of the solar system.
