I believe it's generally when the map loops on itself and there's a spot below you that is pushing up through the map where you are standing, but I could be wrong.

If that mission for the thing you needed came up and if you were online during the time it appeared...Yeah, it only took one mission, but you might not see that mission for months or even years under the old system. This way, you can work towards what you want and get it when you want to get it. That's a better system than waiting for RNG to smile on you, isn't it?

You have to complete the Profit Taker bounties to be able to deploy your archgun in normal missions.
ETA: Bounty 3 specifically. After completing PT bounty 3, you'll receive the item you need to deploy the archguns.

Which item? The Pherliac Pods BP? Is the BP gone or are the pods that you create from it gone? Any more details you can provide about it being gone? How did it go missing? How did you acquire it to begin with?

For your contribution to the clan score, it will only give your single highest point total. The overall clan score should be the addition of the single highest point total of each clan member that participates.
At least, that is how it has worked in past events.
ETA:
Your 6K score is what goes to the clan score. If another clan member gets 4K as their highest score and another gets 5K for their highest score, then the clan score would be your 6K plus the 4K and 5K for 15K total for the clan.

Just to check, are you certain that you have daily standing left, that you have only a Steel Meridian sigil on (and not a sigil from another faction), and that you haven't maxed out your Steel Meridian standing (ready to rank up)?

This is not a bug. You're asking for a change, which should probably go in the Feedback section of the forums.
Others have asked for this in the past though and there are certainly questions as to how it would be implemented, such as how does the game know what part you're trying to get, does it base the run numbers off the host, etc. I'm sorry that you've had some bad RNG runs.
