Personally, I still like to believe the two games take place in the same universe, it's just that the beginning of Warframe's timeline is like, thousands of years later, so it's pretty much impossible for there to be any direct connection. Hayden is just some dude who builds a suit and becomes some sort of vigilante. The Orokin later capitalize on his designs to weaponise the Tenno.
